There will be quite a lot of distance, cell walls, cytoplasm, etc in between your bacterium and the blastocyst's genome. The developing organism's cells have evolved the ability to defend their sensitive innards against invading bacteria, and they won't let your gamete rider just go traipsing in there without putting up a fight.
Unless it //could go with a customized bacterial restriction enzyme site to produce a bacteria makes flu virus babble babble babble//, of course.

If I understand correctly, the general idea (absent the random discussions of one out of a thousand simple and common inherited mutations) is that you engineer a bacterium to somehow detect a particular mutant allele in one cell of the blastocyst and then kill it if it has a dud allele, yes?
OK, my first impression is wrong. This is completely bollocks, for the following reasons and more:
1) Bacteria don't do that sort of thing naturally, and there's no aanalogous bacterial activity that can be engineered to achieve this in any way that we know of.
2) How do you get the bacterium to sample just one cell of the blastocyst?
3) Most common inherited disorders are recessive (that's why they're common as carriers). How does the bacterium distinguish between a carrier (OK) and a homozygous mutant (affected)?
4) If you have to use a specially engineered bacterium for each potential faulty allele (as you would), then you already must know that one or both parents are carriers. In this case, it's way, way easier to do IVF with blasts screened in the usual way; or to do early prenatal testing and abort, if the parents are OK with that.
